The control panel database size indicator shows that my database is 3.43 MB in size. But when I download a backup file, it's only 500 odd KB in size.

So I was wondering what's the difference in two sizes? And how can I backup the complete database on my hard drive?

Please note that there are a couple of ways to back up your database. The number 3.43 MB is for the real size of your database, but if you download it in a compressed version, then it will be less.

Yes, I downloaded it in compressed zip verison. So if I upload the compressed version right back, it will work fine?

Yes. There should be no problems with your database if you upload it in a compressed version.
